If the stories in Tanach are above our understanding then they would not have been written as a nevuaha that is needed for all doros. Some are difficult to understand and certainly won't be understood correctly as a one time superficial reading without Chazal and the Rishonim. They certainly can and should be understood as relevant guidance for us.

Lol Nobody goes off the derech because of the level of iyun, maybe someone will feel like he didn’t have as much hatzlacha in yeshivah due to the focus on iyun, but not OTD
The Minchas Elazar in Vol. 3 discusses someone who was in cherem for these actions. It was not just 'bad chinuch'. The Shoel Umeishiv discusses a Rebbe being fired, but he does not write it as 'bad chinuch', he calls it טומאה.
